From the NEdit man page, .nedit, .neditmacro, and .neditdb are stored in the user's home dir. NEdit is installed in the /usr/X11R6/bin dir. The permissions are set to 755, so you should be able to run NEdit as a user (i.e., not root). If /urs/X11R6/bin isn't in your path, you'll have to set that up in .bash_profile or run with the full path.
That said, I have to tell you that I have absolutely no experience with NEdit - I've just pulled this from the man page and rpmfind.net.
